Destacando las características de los estuarios de cuña de sal, se planteó un plan de monitoreo ad hoc para el río Jamapa que permitió determinar el nivel de estratificación por salinidad, ante la variación anual de la descarga del río en diversas locaciones a lo largo del estuario. La estratificación es un factor que inhibe el intercambio de agua entre el fondo y la superficie, favoreciendo la acumulación de nutrientes, contaminantes, y materia orgánica que puede dar como resultado la aparición de florecimientos algales y episodios de baja de oxígeno disuelto. Para determinar el grado de estratificación se hace uso del índice global de estratificación salina Sp.
