In this work, we report the complete mitochondrial genome for the Andean morphotype of A. fraterculus. The mitochondrial genome is 16,739 nucleotides in size; includes 13 protein-coding genes, 22 tRNA genes, and 2 rRNA genes. Phylogenetic analysis was performed using all the protein-coding genes with other 19 species from Tephritidae.
