We detail steps for extraction of proteins from adult Drosophila heads, followed by liquid chromatography–mass spectrometry (LC-MS/MS) analysis. We also describe screening steps of upregulated proteins in Atg8a LDS mutants, leading to identification of novel LIRCPs in Drosophila.
