Here, we introduce a protocol that describes the steps necessary to analyze the SNP genotyping and amplicon sequencing data to identify heritable microbes in chicken gut. We apply this protocol to infer the cecal heritable taxa and their associated SNPs in chicken genome sequence. This will be beneficial for the identification of gut microbes that are influenced by host genetics in both humans and animals.
